i need to bypass a zone whenever the alarm is set/setting to away mode but not on vacation (dog is left in kitchen)
If assign a response to bypass the zone tied to misc events-away mode response, will the zone bypass when the system is arming or once it is armed.

Away Mode, Night, etc Responses are triggered when the system is armed not when arming
If you want a response to act when the system starts to arm use Start Arm Response in Misc Events

How do i then leave the zone unbypassed if it is being set to Vacation Mode?

There is no Vacation Mode Response, but both Away and Vacation mode trigger the Away Mode Response. So in Away Mode Response, use If SecurityMode=Away then Bypass zone X
That should work i believe
